HTK is probably the most widely used in universities and research institutions. However the restrictive license limits its usage in commercial settings (especially the decoder). Sphinx, another high quality and widely used system, is gaining more popularity due to its BSD license. See here for a performance comparison of HTK and Sphinx.

I don't know much about ISIP and Julius, probably will do some digging later if I could find some time.
